I've run into this issue several times in several stores I frequent. I go to pay just using my phone (and NFC) and nothing happens. I'm told to try again, and yet nothing happens.
I've learned on several occasions, if I simply place the specific bank app I'm using on top (though that app doesn't have to be logged in), the transaction will then go through.

I use Google Wallet as my preference to pay and have found it works seamlessly.
