Did you manage to sort this out? Last 2 runs I've been on its done the same thing. It's happened again just now. It's annoying like you say especially when you're into it.

This is just a wild guess, but I think this is a system bug/issue somewhere. I don't particularly use Health, but use Adidas Runtastic. It started happening easily 2-3 months ago where the app would simply stop the run and mark it as completed without any message or warning. Thought it was the app, so switched to Nike Run. Same thing. Strava? Yes, also auto-stops the run. I then began reading up and plenty of people are reporting the watches stopping to track. Used Health to give it a try, and same "Looks like you have finished" message.
It's been months. Still not fixed. Oh but Watch7 is expected to be announced soon. I get the feeling we got burned with the 6.
