From what you write this does sound like a sync malfunction to me. 🤔
I do not personally use MusicBee so it might be beneficial to look for any relevant forum as to where people discuss that App.
Personally I opt to use Spotify.
Can you download music into the phone to see if they remain on the phone as a process of elimination.
In regards to the ringtones then they might be in another part of the phone's storage ~ Please look in your Myfiles to see if you can locate them.
If the tones are in another part of the phone then move them to your ringtone folder. i.e they may still be on the phone bjt because there in the wrong area may flr some reason not be holding as a notification tone.
Personally I use zedge.com which typically automatically puts the tone in the correct ringtone folder.
If you perform a forum search you may find existing threads with some further help or guidence within.
