I am also experiencing the same issue.  I have checked the energy settings on the TV for the remote and it is full charged.  I have resynced the remote and TV continues to display a low battery warning.  I did notice this after the last software update for the TV which was 2 weeks ago.

I’ve switched my remote box off, replaced all batteries and ensured solar remote ok - battery charge shown as 80% - screen still shows remote batteries  need replaced - software on auto update so it’s correct ?????

I don't even have the remote control and it is giving me the low battery pop up.  How is this possible?

Mine comes every 7 to 8 minutes, completely useless notification.  I know when batteries are low, and they are fine now.  Why can't these notifications be turned off.  You should be better than this Samsung.  Complete pain in the ass.
