I'd suggest to put the phone in Safe Mode which disables downloaded apps but leaves the stock one's working and then see what happens.
If the beeps stop then one or more of your downloaded apps are causing this.
Check through each individuals apps preferences apps and or delete one at a time until it stops.
This is going to be a process of elimination.
